After the Flying Gym, you'll continue through the game as normal, later meeting Steven and then get Latios/Latias, as well as the Eon Flute. Now you don't have to caught Latios/Latias as it will be happy that you saved it from Team Magma/Team Aqua and will accompany on your journey through Hoenn.
